The organ at St. Mark is a 3-manual, 53 rank Austin/Canarsa/Klann currently being cared for by Rappahannock Organ Company. It began its life in 1917 as an Austin installed in Monumental Methodist Church in Portsmouth, Virginia. The oldest rank of pipes is the original 1917 Clarinet. The newest set of pipes is found in the Great Chorus, added by Austin in the 1970's. Following a rebuild after suffering water damage from a hurricane, the aging electronic pedal stops were replaced with Classic Organ Works digital stops. In April 2009 Ralph Spoettle of Sound Organ Design in Virginia Beach added a new set of Ahlborn-Galanti digital stops giving the organ a completely independent Choir division and a floating Antiphonal division mounted above the 18'' entrance doors from the narthex.
